Genetic disorders can happen in any case... I don't want to sound in favor of this archaic practice, but the chances of having a deformed offspring only go up if you have a recessive gene for a particular deformity in both the parents. Otherwise you're looking at like 2-5% chances. If there's nothing wrong with either parent then nothing wrong would be passed on....

Disorders other than deformity may still happen.

The general advice when you intend to marry within close family.. is to get screened for that gene.
for eg.
A gene for thallasemia minor may exist in one parent..however.. when combined with another minor gene..may lead to a major.
Although this can happen outside of cousin marriages.. the chances are greater especially when unchecked.
Apparently even good old myopia has a higher chance if within the family.
Especially if its the Chacha, mammoo ki beti beta thing.
